Later TNG and early DS9 seasons have a lot of answers about why the Federation can't support the Maquis, [particularly Journey's End; the Maquis pt. 1&2; Pre-emptive Strike] and later seasons of DS9 tell a lot of how that particular conflict continued. (The fate of the Maquis I believe is also skated over in some episodes of Voyager.)
Someone here could probably give you an answer to your questions -- but the episodes are far more enjoyable to see for yourself. The other thing is, also, that the Federation does not subscribe to the idea of racial guilt. They are cautious with the Cardassians, but cannot blame all of them for the misdemeanors of a few, just as we cannot blame all Germans for WW2. It is part of Federation principles to try for peace wherever they can find it.
Foolishly, at times, perhaps. But seeking a negotiated peace with the Cardassians is not an abandonment of the Federation principles.
